We recommend installing ImageJ using the Fiji ( Fiji Is Just ImageJ) package. It has been continuously developed for over 20 years and has a user base of many thousands of scientists. SIOX is fast, noise robust and can therefore also be used for the segmentation of videos. ImageJ is a free, open-source scientific image processing application for Windows, MacOS and Linux. SIOX stands for Simple Interactive Object Extraction, a method for extracting foreground from still images with very little user interaction. You will find Labkit in the main menu under Plugins > Labkit. This is a Fiji plugin based on the SIOX project to segment color images. Finally, manual tools for ground-truth annotation are available. Furthermore, memory efficient and fast random forest based pixel classification based on the Waikato Environment for Knowledge Analysis (WEKA) is implemented, optionally exploiting the power of graphics processing units (GPUs) to gain additional performance and can even be used on high performance computing clusters (HPC) for distributed processing of big image data. ![]() Fiji also includes the original ImageJ, which is free of copyright. Fiji builds on top of the ImageJ2 core, which is licensed under the permissive BSD 2-Clause license. Fiji is released as open source under the GNU General Public License. Plugin Directory for ImageJ: Where in ImageJ’s file structure you should place the file once you downloaded it. In ImageJ2 (including Fiji), you just need to add the IJPB-plugins site to your list of update sites: Select Help Update from the menu to start the updater. Once you download and install ImageJ, you can install the Bio-Formats plugin by going to the Bio-Formats download page and saving the bioformatspackage.jar to the Plugins directory within ImageJ. To process very large image stacks, import the stack with the “Use Virtual Stack” option enabled. The sciview plugin provides 3D visualization and virtual reality capabilities for images and meshes using the scenery library. In ImageJ 1.x, download the latest released jar into the plugins folder.
